The update itself can't possibly cause a hardware error - is the error also reported if you remove the CPU?

Can you post the error output? This may give another clue.
Left this for a while as work got in the way, have tried reading with USB and there is no response from board at all now just a flashing power light. Have tried different power supply and USB cable but no luck.
If the LED blibks, then the MCU on the board is running, and communication should be possible. Does your computer prompt you to install a Prolific driver if you make the USB connection? This will even work if there is no power on the C64RMK2 board, because the communication chip is powered from USB.
This must have worked, before because you confirmed that you have flashed the new firmware in january. So at this point, you're looking for something funny in your PC setup.

I have tried resetting the machine reintilizing from the menu to no avail to clear this error.

Knowing that the communication between the MCU and the main CPLD of the C64RMK2 is two-step for the address, this looks like a single connection between the MCU and the CPLD has gone bad. Where on the planet are you?
