I'm wondering if there is some kind of short circuit protection on the joystick ports, because sometimes when plugging in my 1351 mouse and it is not perfectly aligned, the c64 Reloaded MK2 to resets itself. I don't seem to have this issue on a real 64 motherboard.
Is there short circuit protection on the joystick ports?

There is no such thing - that part of the circuit is identical to a real C64. Perhaps you are accidently pressing the power-button "up" reset?
