Does the indivision for CD32 transmit the audio via hdmi when cd audio tracks are played by the CD32?

No - that's an analogue path, but Indivision AGA MK3 re-implements large parts of the Paula chip to generate fully digital audio from the data that is sent over the chip bus (this is "flying by" the Lisa chip, so we can "listen" there). The analogue audio from a CD is not available, so there is no way we can add this to the HDMI audio stream.
